There are many ways you can guard the Nuclear Authentication Disk, but there is only one way to keep the Captain alive: being near them. Keeping an active tab on the Captain at all times will ensure their continued survival so long as you are able to defend them adequately.
 
It is extremely likely that you are going to get in a firefight with a hostile organization in NanoTrasen space--as the Syndicate does not pass up the chance to do wrong by their competitors. You are Central Command's way of deterring them from attacking the Heads of Staff.
